Is there any way around that you can only set to 99 reps? I'm doing longer runs and having to find I have to stop the mileage and start again once I get to 99 reps which is a faff when you're running 16/20 miles

There is no way to increase the number of reps as 99 is far beyond what is expected for a normal training. What kind of reps are you doing during a run that you need more than 99? You may be able to accomplish it by setting a lap training instead.
